First off roadside assistance has already towed the car to the dealership, but while I wait I would like a second opinion...
So yesterday, I finally got around to installing my 2.5" catted front midpipe section with O2 sensors and extensions. I had been running a 2.5" straight pipe from header to muffler previously, but decided to go green.

Well it's not much of a mod, I merely disconnected and reconnected the negative terminal of the battery. I don't see the O2 sensors being the cause, since I ran without them for months with no problems.
Sound like the immobilizer it not recognizing your key. I am thinking fuse. Maybe when you connected the OS wire you shorted something. That is my take.
Good call on the fuses. I have a feeling now it may be those O2 sensor extensions. They may have been too close to the exhaust and melted. The primary O2 sensor cable extension in particular is kind of short while the secondary is too long. We'll see soon when I hear back from the dealership.
I disconnected my NB battery to clear codes many times back in the supercharger days. It was never a problem. However I was stranded a couple of times by a rubbing wire to the MAF that blew a fuse. I'd bet on your O2 extensions...

I had a problem with a dealership some years ago similar to your problem. I found out that the Mechanics were working for an hourly rate of pay PLUS an extra commission on all the parts they sold. So, the more un-needed parts they put on my car the more money THEY made. After I found that out I never returned to that dealership.

The problem with most stand-alone ecus is that they don't take over all the OBDII and ancillary functions like idle air control, fans, etc. I ran a SDS computer for fuel and spark but left the OBDII and other stuff to the stock ecu (sometimes called a parallel ecu setup). That's different also from a piggyback which alters the stock ecu's fuel and spark when needed. I'm guessing you need to have a stock ECU just to pass...
I would first speak to the owner of the dealership. They need to be informed that they have a shop that is either inept or criminal. If you are not happy with how they react to your story, the next best stop is your states attorney general office. I don't know how Ga is set up, but if they have a consumer afairs dept, that's the place to go.
