Im having the same problem as we speak, Im not exactly sure if it's the regulator or the battery yet but more than likely it's the regulator. I just went out and took the faring off just too see what I was getting myself into and it looks like about a 10-15 minute job to switch out the regulator. It looks like you can mount the regulator on the opposite side of the plate, appears this will help ...

I had a buddy come by with an amp meter and we tested the voltage to and from the rectifier, to and from the coil, and to and from the battery. Turns out my problem was with the battery. It takes some patience, but if you follow the troubleshooting steps in the manual, it will narrow it down to the problem your bike is having. Sorry I couldn't be more elaborate of the process.

I'm just going to buy a new one from an 06, this is really annoying. I can ride just fine, and start the engine up at lights, but if I sit in the lot for 10 minutes, it won't start.
probably doesn't help my radiator fan isn't going
So far there have been multiple occasions where my '03 wouldn't turn on. Then for some odd reason I found out that if I pull the clutch in, suddenly the lights would flicker and I could get my bike started. After doing research I figured it was my rectifier.
I just installed an '05 rectifier on my '03 rr. Hopefully this solves my problem. I got the whole setup (rectifier and heatshield) ...
