Best data for MS PMF
Published (2009-11-06 11:08:00)
I need to compare a few PMF scoring schemes. Their quality assessment has to be reliable, that is why I have to acquire data which best fits this type of experiment. Data should contain experimental MS spectra (or extracted peaks) of known proteins, it is desirable that this data comes form the human proteins, but it is not necessarily. I do not know - maybe there exist a special type of spectrometric data for such experiments, in which we...

what is the difference between the %identity and %positive? How do I interpret these % for them to be significant homologs? and what about e value. I know an E value of <0.001 is significant.

Hi there, it really depends on what species are you looking for. For instance, if you want to look at mammalian species, both NCBI and Swiss-Prot are good sources. On the other hands, if you are looking for C.elegans, you have to dig into Wormbase... etc etc... These proteome databases compile all the protein sequences known in a certain species, which is widely used by proteomic community as ...

The WB can be used to predict concentrations of unknowns/samples as well. I use Quantity One software--I set up stds in lanes (~3; high, med, low conc'ns)--and the software allows me to circle the bands and input the known concentrations. Then, voila, I have a linear std curve. That then predicts the conc. of unknown samples. What it does is measure intensity/mm^2. Of course I have to...
