The autoupdate makes suggestions of how the modded files will merge with the real ones. You might have to do some looking at how you can merge them by hand. 3.0.6 is a very major update but it shouldn't break ALL of them.

You need to update the style to 3.0.6 as well. Either get a new version of it (if it exists) or have a look at the sticky topics at the top of the styles forum explaining how to update a style yourself.

If you make all of the forums private (i.e. set to "No Access" for Guests and Bots), then all visitors will see is a "no forums" message and the login box when they visit your site and search engines won't index your site. Then you can set registrations to "Admin," so you have to approve all registrations. Will that be private enough? You can also use .htaccess to password protect the directory...

Not sure what you mean by not allowed to upgrade. Your users and posts are in the database, not in the files. If you have no overwritten the original database, you can just edit the config.php file to point to the original one and they will all show up.

If you have an offline web environment where you could see if the automatic update will run, then running the file check and doing the diff and merges there would be better than nothing. Once you ...
