www.fitday.com has a calorie counter like you describe. I was pretty impressed by the food database in my first couple of days using it.

Why have you decided to go with a spin bike instead of getting a nice road bike and an indoor trainer? IMO, a spin is too limiting. Ebay always has some screaming deals on good bikes. You could get a good trainer or rollers plus a bike for less than what you will pay for a spin bike. Plus you have the benefit of taking it outside for scenic riding.

Seriously though, I can't help. I don't own them....yet. I will be getting a set when my ACL resurrection is complete. My son has them and hasn't had any issues. He also loves them. Are you wear those "sleeves" or longer socks with them? That's all I got, sorry.

Minimal information to draw conclusions from, however:
Are you sure you're drinking enough water and getting enough food? It makes a difference at the end of a long day.
http://stronglifts.com/ is a good site for overall strength. Squats and deadlifts are great for the legs/posterior strength. Start light and don't cheat.

could be bursitis of the shoulder(google it). I got it from work and also from using too much weight with delt raises to quickly--delts are a relatively weak muscle compared to the others and must be babied along when one starts from scratch.
