Yes you will want to scrape off as much of the loose epoxy off of the floor as possible. Than I would take rented a floor sander (The buffer type) and sand the entire floor. Clean it up, then put a coat of floor prep on the entire floor. Well I have been thinking about finishing my garage floor this spring with VCT but I am wondering how to handle the water from the snow melt off the cars in the winter. It is hard to tell what is going on with the floor. Is there anything on top of the floor right now?
In modular flooring you must have a gap for two reasons - The 1st being expansion and contraction tolerance and the 2nd is to allow the sub- floor to breath.
The gaps seem bigger than usual in the photos? as almost if it were being pulled to maxinum contraction. The entire floor needs to be...

I am not sure how the stairs are installed? but you can go either way. If you choose to remove the stairs and set them back on top of the floor, I would make sure you do not adhere them to the floor...as the floor must be able to move for expansion.

I'm no expert, but because epoxy and concrete are, chemically, completely different, I don't think you'll be able to use a stain to color match. I think your only shot at a consistent look will be covering the floor entirely; tile or paint. Although there's a guy on here that swears buy this epoxy/quartz slurry stuff.

Pay up and get an industrial epoxy slurry. You'll do it once and be done with it. It's more expensive and you may need to hunt for a quality firm who will do it properly and reasonably. I used www.cmscmr.com here in Milw., Wi. Click on CMS and flooring systems. Indestructible and much better than any paint on. Worth every penny.
