Could be a number of reasons.. Did you use NGK (or other equivalent) spark plugs? Did you replace the wires? Is cylinder 1 getting fuel? Was the spark plug soaked in oil? Is the coil pack good and corrosion free? How good is your cataclytic converter? Do you have at least 150k miles on your car? If so your O2 sensors may be going bad.. Also one of your valves might be burned.. Oh yeah, you might have low compression. Bare minimum is 180 PSI....

Constant clattering sound from the front of the engine. Took off the serpentine belt to eliminate its tensioner or any of the accessory pulleys, and ran the engine for about 15 seconds, enough to tell the noise was still there. It's been described as sounding like a "mini diesel engine". Check richpin's videos - he has one of a chain going bad. Mine sounded exactly like that. Mechanic's stethoscope, or a piece...

There are a few common things that cause high idle on the SL1 cars. Could be due to intake leak, Idle Air Control, or a few other less common issues. The battery going dead is most likely not related.

For the caliper bolts (not the pins), I've used 70 ft-lbs without issue, but I'm sure that's not a factory specified value - just my educated guess as to what would work when I couldn't get my hands on an official recommendation. Others probably know a better spec, though.
For the lug nuts, I've seen 100 or 110 ft-lbs mentioned, but I've never tightened them to that specification. Most ...

Shouldn't need to swap anything.
Doesn't really matter though. If you need to swap parts then you swap parts. Remove the old engine and put beside the new. Compare them and everything on them. Swap over as needed.

The PCM retards the timing based on the knock sensor input. The basic timing is a function of engine RPM and manifold vacuum just like it was back when you had distributors and points.
That being said, PCMs very rarely go bad. It does happen but it is very unusual. Your PCM has to match with your BCM or you have other problems. Plus there is the possibility you would have to do a ...

What parts were replaced and what specifically fixed the P0172 issue?
With the ignition coil, it can be one or both and/or the ignition module but that's just guessing. Were they ever cleaned (removing for a thorough wirebrushing/Scotch brite)?

If the ignition checks out as it apparently does, and esp. if it's on just one cylinder, check everything with that cylinder that's NOT ignition related:
* vacuum leak (intake manifold gasket, albeit unlikely at #4)
* fuel injector
* compression

okay did a little searching on here and saw where the O2 Sensor and the cat may be a problem
I removed the o2 sensor.. no difference
I even by passed the fuel filter...nodifference
My next target I gues is dropping the cat converter and see what happens.

In regards to the 98 SL-1.
The exhaust manifold and the head pipe are different between the CA emissions vehicle and the Federal emissions vehicle.
Thats out of the factory parts book.
Do you have a pre-CAT in the actual exhaust manifold?

I changed out all four corners on my 98 SL2 with Monroe quickstruts last month. It was easy. Just remove the 2 strut to knuckle bolts and nuts and the 3 strut to strut tower nuts. Removing the rear shelf package tray to access the rear strut tower nuts was the biggest hassle, even at that it wasn't that hard. The strut to knuckle bolts are 18mm and the nuts are 21mm. Not unheard of for a wheel weight to be thrown/lost - scrape up against a curb lately?
I would not expect a out of balance wheel to cause vibration only when braking, but at all times and the amount of vibration whouod likely be speed dependent.
Squeaking "inside" meaning the passenger compartment? Brake pedal pivot need some lube?
Do the brake calipers slide freely?
