As in, you bought a new alternator and it's doing this? If so, take it back and get a replacement!
It sounds like the
voltage regulator in the alternator is dead.

You need to replace the 2.9 engine harness with the 4.0 harness and computer. Then splice it in with the body harness for the proper power and such. I did the swap using a haynes and chiltons manual for the
wiring diagrams. Your driveshaft length is fine but the tranny will not live behind a 4.0, you're lucky since you have an automatic that both the 4.0 5 speed and auto are the same length as ...

JBA makes headers for it and another outfit makes a cam, I forget which one, comp cam or somebody. you can port the heads and intake a long with a little higher compression pistons will wake it up. I think the 2.9 runs better than the 3.0 from
the get go anyway.

if its a 2.9l, the
crossbar of the SuicideDoors x-member will have to be cut off/ modified due to the crossbar hitting the y-pipe. check out Gravity-werx. they offer a radius arm relocator that is two individual brackets, or just cut the SuicideDoors one apart. they will both work the same.
