It's been a while since I watched the very beginning of the series. I remember being a bit taken aback by it, since I started watching early in the third season and went back to the beginning a while later. The rough edges will indeed get smoothed out to a considerable degree.

I think the reactions against it are totally unjustified, personally. I see the Red Matter as a McGuffin, so what it actually is matters far less than how other characters treat it. The physicist I went to see the movie with saw it slightly differently. He went "eh, it's exotic matter. Big deal, no problem there" and shrugged.
