D90 has built in motor while D5000 doesn't.
D90 is
semi-pro (I think but its above entry level) while D5000 is entry level.
D90 is definitely better than D5000.
If you have the money, get a D90. If not, the D5000 is pretty decent too. I'm currently using a D5000 but the D90 is definitely way better.
This "D90 vs D5000 debate" has been posted a few times already. Do check it out next time ...
