He means an additional PCB section on the back side, to make the card a full 12 inches long. That makes it a full-length card, using the front slot stabilizers to hold it more steady. Shorter cards rely on the metal header plus the slot connector. If the new card came without an extension, then it probably doesn't need one. It's probably lighter.

Do a Google product search for mac pro gpu and you'll find your options. You can find cards under $200 on eBay.

A card must have a firmware that supports Macs to be usable in a Mac. It's possible to reflash some PC cards into Mac versions, but it's a tricky procedure at best

Official release is Q2, but with the i7 iMac so close to the single socket Mac Pro and Apple's low volume demands I think they'll push Intel for some early parts.

Use a DC voltmeter to check the motherboard battery voltage. It should be above 3 volts. It it registers low, replace it. If it reads OK, then you probably have a weak power supply.

Check if the fan is running at decent speed on the 9600XT. I've had terrible experience with ATi fans, and eventually had to replace all of them.

Power Macs use Open Firmware - EFI is the Intel Mac firmware standard. That's quite an old Mac, and at this point GPU options are very limited. If you can find a card that works on the Mac side it will probably work on Linux.
