Boogie Nights comes to mind. Walk Hard: A Dewey Cox Story featured a pretty prominent cameo by Judd Apatow's cash and prizes.
You could probably write a good page on Superbad. Robin Williams lets it flop around in the middle of Central Park in The Fisher King. And if you wanna get serious, Schindler's List has a few instances.

It is pretty confusing. I had to watch it two or three times before I could complete the puzzle. It's an excellent film, though. I really prefer the serious Jim to the slapstick Jim.
