That was done on purpose because reputation does tend to jump in steps. We can change it to a line if you prefer.

I once (before those checkboxes got added) suggested to automatically HTML-encode everything that gets pasted inside PRE blocks, which you (rightfully I guess) rejected since code too could take advantage of bold and italics and such. We do plan on having a message board attached to each answer (in addition to the question) exactly as you suggest Abhishek. It's in our todo but not currently one of the top priorites.

Nope. Firefox has a very unpleasant way of handling paste events so we have to do convoluted steps to track paste events. Because of this the undo buffer is getting (I'm guessing) thoroughly messed up.

We'll definitely take care of it. For the future, there's a 'report article' link on each article (at the top) that allows you to report articles that need attention.
